For what it's worth:
Add a visual indicator showing which open pad(s) is being published.
Add a visual indicator showing which open pad(s) had been archived already.

Currently, published pads show a red/orange icon on the button/toggle that publishes them. In the next version, we might add a view that is more intuitive to be able to see directly which pads are published; that's for the heads up on that.

Archived pads are moved away from the main window, and show only in the archive window. Is it leading to confusion?

There is no confusion (at least not more than is normal for me).
